The Canine Microbiome: How Gut Health Affects Your Dog's Whole Body
Diet shapes your dog's gut bacteria more than any supplement does. What the evidence actually supports on probiotics, faecal transplants and gut health.
There is a great deal of nonsense sold on the back of the word microbiome. Which is a shame, because the underlying science is real, genuinely exciting, and considerably less settled than the packaging suggests. A 2022 Morris Animal Foundation white paper on the microbiome is a useful corrective: enthusiastic about what the field might eventually deliver, and careful about what it has not delivered yet.
What the microbiome actually is
The microbiome is the entire population of bacteria, viruses, fungi and other microorganisms living in and on your dog's body. The Foundation's paper notes that some scientists now argue it functions as an organ in its own right, on a par with the heart or the liver, and it is not a trivial amount of material either. In some species the gut microbiome amounts to around 2% of body weight.
For decades these organisms were written off as freeloaders, or suspected of being outright enemies. What changed was not a single insight but better tools. The paper credits new technology, combined with falling costs for sophisticated testing, with making organisms studyable that had previously been difficult or impossible to identify. Microbiome research, as it puts it, is now exploding.
The white paper sets out the jobs the microbiome is now understood to hold down.

- Helping digest food
- Breaking down toxins
- Synthesising vitamins
- Supporting normal brain function
- Controlling inflammation
The last two are where most of the current excitement sits, and also where most of the overselling happens. As for who is doing the work, the Foundation reports that in a dog's intestinal tract, 99% of bacterial families belong to just five main groups: Firmicutes, Bacteroides, Fusobacteria, Proteobacteria and Actinobacteria.
The single biggest lever is the bowl
If you take one practical thing from this paper, take this: diet is the major influencer of gut microbiome composition. Not a supplement bolted onto a diet. The diet itself.
That is echoed strongly in the clinical literature. An ACVIM-endorsed consensus statement on chronic inflammatory enteropathy in dogs, the umbrella term for long-running gut inflammation that includes what many owners know as inflammatory bowel disease, puts dietary trials first in line. It reports that somewhere between 38% and 89% of affected dogs turn out to be food-responsive, with hydrolysed protein diets producing remission in 64% to 89% of cases across the studies reviewed, and notes that some dogs need three or more properly run dietary trials before the right one is found. That is slow, unglamorous work, and it succeeds more often than anything else on the menu.
So where do probiotics fit?
Honestly, as a helper rather than a hero. The Foundation notes that probiotics are frequently prescribed for intestinal health concerns in both people and pets, and that researchers are actively investigating probiotic combinations as a safe way to shift microbial populations. Its own example is wonderfully odd: a project using bacteria native to the skin of wild boreal toads to fight a fungal disease that has driven frog and toad species to extinction worldwide.
The ACVIM consensus is more measured where dogs with chronic gut disease are concerned. Pre-, pro- and synbiotics can be beneficial when given alongside a therapeutic diet, it says, but in most studies they did not significantly change the clinical response on their own. That is not the same as saying probiotics do not work. It is saying that probiotics are not a substitute for getting the diet right, which is a different and far more useful claim.
Faecal transplants, super donors and honest uncertainty
Faecal microbiota transplantation, which means moving faecal material and the microorganisms it contains from a healthy donor into a patient, sounds like a joke and is not one. The Foundation notes it is now well established in human medicine as a treatment for recurrent Clostridioides difficile, a chronic intestinal infection in people, and that veterinarians are using it for a range of conditions both inside and outside the gut. Human medicine has even developed the idea of a super donor, someone whose microbial mix and general health make them an unusually good source, and veterinary researchers are working on equivalent criteria for animals.
The Foundation's examples of where this is being tested show how young the field still is: a study of whether transplantation can help obese cats lose weight faster alongside other measures, and a wildlife project in which super donors identified among whooping cranes appear to be producing more robust hand-reared chicks for release. The paper's language throughout is conditional. More work is needed. This might provide a safe and efficient method.
The ACVIM consensus lands in the same place for dogs: transplantation may be beneficial, but requires further study before recommendations can be made. Both documents are saying the same thing in different registers, and it is worth hearing clearly. Promising is not the same as proven.
What is genuinely known about dogs specifically
Quite a lot of the groundwork, as it happens. Foundation-funded researchers produced the first comprehensive map of the normal skin microbiome in healthy dogs and found that canine skin communities are complex, highly variable between individuals, and genuinely different from those on human skin, with a core group of beneficial organisms that is not the same as ours. Other funded work mapped the gut microbiome in healthy dogs. Establishing what normal looks like is the unglamorous prerequisite for ever being able to say what abnormal means.
And that caveat matters, because the paper states a limit that a lot of marketing quietly steps over. Microbiome imbalances are associated with a growing list of diseases, including cancer, diabetes, allergy-related conditions, rheumatoid arthritis and inflammatory bowel disease. But, as the Foundation says plainly, we do not know whether those imbalances cause the disease or are a consequence of it. Until that is untangled, any product promising to fix your dog's health by fixing their microbiome is running ahead of the evidence.
So: feed a good diet consistently. Treat sudden or persistent gut trouble as a medical question rather than a nutritional puzzle to solve alone. Use probiotics if your vet suggests them, without expecting miracles of them. And keep half an eye on this field, because in ten years the advice may look quite different, and if it does it will be because the research finally caught up rather than because a label got louder.
